Every time I send a new program or restart my CR1000 it activates my control ports momentarily. Normally this wouldn't be a problem, but with this current program it is advancing a valve position and messing up my sampling sequence. Is there a way to prevent this? I have set my scan rate as high as possible and it is still occurring.

will not work when send a new program, but for the restart, you can try PreserveVariables instruction.
As soon as possible, when I return to work, I will do a test to understand if this happens on all 8 ports, each time the logger compiles.
